simply deploy the .war file for 3.0.1, will it overwrite files (e.g.,
modified templates) in the geonetwork directory?
Templates are stored in the database.
Before any updates, it's recommended to backup:
* the database
* the data directory
* the webapp
Check the information panel to see where are located each resources:
http://localhost:8080/geonetwork/srv/eng/admin.console#/dashboard/information
Then you can update the WAR and it will run the migration which is pretty
simple from 3.0.0 to 3.0.1

You can also apply it manually on the database and then start the app.
