I need to monitor comprehensive stats of a geonetwork site on a regular,
automated, basis.

things like:
new records added since last report
who added them (user, Group and organisation)
categorised, summarised custom search results (like, 'do we have any sea
surface temperature records for this area yet?')
etc.

I need to track activity, identify gaps, track progress towards filling
gaps.

Some stats pages would be a nice feature in the admin section but in
their absence what the best way to query/generate them myself?

Some suggestions :
* in the geocat.ch sandbox, Nicolas and I made a statistic module
based on search [1] but I'm not sure it cover all your needs. We did
not provide a patch to be include in trunk.
* another option could be to do your own processing grabbing
information from the database, the metadata records and maybe your
webserver logs for search criteria. An ETL solution like Talend could
help [2]
