Hi,
I notice that there is a log4j.properties file in the WEB-INF folder in geoserver, however when I change some options nothing happens.
What is the story with geoserver and log4j? Is log4j being used or are there just some left overs?

left overs. There was a library that required it. I tried to remove it once and some weird stuff happened, but didn't have a chance to investigate and see what was going on.
We use java logging, but we end up over riding some stuff to get it to work as we want.
