Changing the url we use in MapInfo back to 1.1.1 lets me connect and see the filtered list.
Using 1.3.0 results in an xml error, can’t connect at all.
And chopping the url off at the /wms results in us seeing everything (which is what I used when the 1.3.0 url wouldn’t work.
I don’t think that hiding all the layers in a Layer Group results in the Layer Group being hidden, as several of mine are set to that and I can still see them. Also I have added my database/workspace name into the url so I can only see those layers, and that hasn’t filtered out Layer Groups which use a different workspace/database either.

So what was the solution? Changing back to 1.1.1? Do the not-advertised layers still appear in the 1.3.0 GetCapabilities then?
If so it may be worth reporting this as a bug (see - http://docs.geoserver.org/latest/en/user/introduction/gettinginvolved.html#bug-tracking ). Be sure to include copies of the GetCapabilities for both versions.
Now to find a way of getting rid of my Layer Groups so they don’t show…
I did look into that as part of testing your issue, but couldn’t see an explicit option. However LayerGroups do inherit at least some stuff from their component layers, so if /all/ layers in a layer group are set to not-advertised I’d hope/expect the layerGroup would then be notAdvertisied. Just guessing there though.

The “ows” one is “preferred” as I understand it. It can be used for both WMS and WFS for one thing.
However, whether I use:
http://example.com/geoserver/ows?service=wms&version=1.3.0&request=GetCapabilities
or
http://example.com/geoserver/wms?service=wms&version=1.3.0&request=GetCapabilities
or
http://example.com/geoserver/wfs?service=wms&version=1.3.0&request=GetCapabilities (strictly speaking this is wrong for obvious reason

in all cases if a layer is advertised=false then it won’t be included in the resultant file.
The error you’re getting looks like an Internet Explorer thing. It doesn’t like XML much. Try a different browser on the 1.1.1 getCapabilties. Or saving the file to your computer and looking at it in notepad or the like. That should hopefully get you the complete file.
Another thing - You should probably limit your list of SRS’s. In the admin page, click “WMS”. On this page there’s an option called “limited SRS list” - add the coordinate systems that you’re likely to use. Probably just 27700 and 4326 - the one’s listed in your email are for central Europe and the North York Moors aren’t /that/ big. 
It’s a small optimisation, but it might make the file easier for IE to parse given that’s where it’s failing.

It works fine for me (2.3.4). A layer that isn’t set to “advertised” doesn’t show up in either the WMS 1.1.1 or 1.3.0 GetCapabilities.
If you open the GetCapabiltities documents directly (use the links on the GeoServer Admin page), are the layers listed there?
I’m not sure why you’d get this behaviour.
