Agree that's the case, it should be interoperable.
However, both GeoTools and GeoServer geopackage modules are currently
unsupported, and have not reached
the quality level necessary to get them in a release, that's why they can
only be downloaded
in nightly builds..
Everybody is welcomed to get into the code and start improving it.
We recently had a few improvements in this direction that might have
addressed the issue you
reported (see the history at

) ,
I'd suggest you try out the 2.9.x series and the associated nightly builds,
it could be that it's working
now, if not, pull requests to fix the incompatibilities are most welcomed.
