Thanks for this – this is exactly the problem and it explains why only some Layer Groups were affected.
So for the benefit of others I’ll point out that it appears that the Layer Groups are loaded on start-up in alphabetical order (therefore my problem didn’t arise until I restarted GS); therefore if a child Layer Group is alphabetically later than it’s parent it won’t be possible to reference it in the parent.
I’ve tested this by renaming and stop/starting.
So it’s looking like my solution is either; always name parent Layer Groups alphabetically later than any child of it (probably a suffix would be easiest), wait for GS 2.4, or use GS 2.4 beta.
I will try to have a look at the beta on my test setup.

from your description seems the same problem fixed with GEOS-5847.
Unfortunately the fix has been applied to 2.4 only, since it was a bit tricky.
We can evaluate if the backport of the fix is worth to have or you can test the 2.4 beta and see if you can wait for the final release to come out.

I’ve caught this happening on my test environment (contains a copy of the data_dir from live), a parent Layer Group should have 3 child Layer Groups but only 1 is being shown (in Web Admin & via WMS).
In the relevant folder: […]\workspaces\WORKSPACE_NAME\layergroups
I have XML files for a parent Layer Group and it’s 3 child Layer Groups.
Opening them up in a text editor appears to look normal, with the corresponding values for the children in the parent and I’ve also checked the children values to their constituent layers – all matching.
I also checked the bounds of the parent, they appeared to be a little too small (although I doubt that is the root cause); as a test I manually edited the parent Layer Group XML to extend the bounds and restarted GeoServer.
Through the web interface the bounds were updated but the same 2 child Layer Groups were still missing.
Attempting to save the Parent via the Web Admin results in an error “java.lang.IllegalArgumentException: Layer group has different number of styles than layers”
Adding the missing child Layer Groups back in the correct order allows a save but then the parent Layer Group has the missing layer Groups removed from the XML (although all 3 tags still remain). Going back into the parent Layer Group in Web Admin results in the same error as above.
Is there anything else I can check or try before I have to resolve this (probably by removing the parent Layer Group and re-adding it)? Can/should I open a bug report as I cannot recreate it (I’ve tried)?

I’ve not had that particular issue, but I have had some other issues with Layer Groups within LayerGroups; they do tend to be a bit flaky, though I can’t put my finger on exactly what the issue is. (Also using 2.3.3). It’s definitely worth keeping a close eye on them for unexpected behaviour whenever some aspect of them or their constituent layers is changed.
