Would it would be possible to disable the prompting from the Layer Manager
"Do you want to remove map layer <map> from layer tree" globally from the
preferences? It gets a little tedious doing this for each map every time.

GUI preferences -> 'General' tab -> 'Ask when removing map layer from
layer tree' (maybe you can suggest better wording here)
