I have been able to add GeoTIFF to GeoServer (1.5.3, WindowsXP)
I have been able to retrieve and view them (web browser)
I have also been able to retrieved them and save them to disk.
But my saved version of the retrieved GeoTIFF seems to have lost it’s geo-referencing information, it has becomes a plain TIFF file.
I use Intrepid (Intrepid Geophysics) and Landserf 2.2 to open the tiff file and they both say that the TIFF has corrupted meta data.
Is this a known problem?

Nope, I don't think it's known. How did you retrieve the file?
Using WMS or WCS? Can you dump the http call you made?
