I am compiling a new MapServer document, a “MapServer’s Users Manual”, in pdf format, that could become quite large (it’s only 1MB now but could become much larger) and it could be downloaded often. My question is can I use the OSGeo Download Server to host this document? I am thinking of a /docs/ folder in /download/mapserver/. thoughts?

Yes, feel free. Just keep it under /download/mapserver somewhere so it
is clear what project it relates to.
